I love it when I hear comic references in Rap Music.  It usually causes me to do a fist pump no matter where I am.

Unfortunately I can't remember where i've heard most of them.  So lets make a list.

Beware these songs use explicit language, NSFW if you decide to check them out.

The ones I will always remember;

Xzibit - X [explicit]
'I'm concrete like Benjamin Grimm'

JD feat Ludacris - Welcome to Atlanta [explicit]
'I'm Bruce with Banners'

Check out Donald Glover's hip hop.  I don't know exact songs, but he is a self identified nerd and throws in whatever references he can.

Then there is always the entire Nerdcore genre.

Method Man refers to himself as Blaze or Johnny Blaze frequently.

I'm more interested in artists that aren't self identified nerds.  References that are unexpected and make you say, "did he just say he could stretch like reed richards!?".

When the aqua man drowns and the human torch starts swimming

"On Fire" - Eminem

Flows tighter, hot headed as ghostrider
Cold hearted as spiderman throwin a spider in the snow

"Won't Back Down" - Eminem

I gave Bruce Wayne a Valium and said

I do like the last one best where he points out his own joke at the end.

Eminem is one of the greatest lyricist of our time. My favorite artist, based on sheer gifted ability.

Chris Brown's "I Can Transform Ya" has several references to the Transformers as well as Voltron.
